一回削除してCVSからもう一度とりなおしました。
すると以下のエラーが出現するようになりました。

~/monpe$ ./autogen.sh 
autogen  ...
Running aclocal...
Running autoheader...
Running automake...
automake: configure.in: installing `./missing'
configure.in: 197: required file `./ltmain.sh' not found
Running autoconf...
type command
  ./configure [options]; make; make install

ltmain.shはリンクで存在しているようなのですが。。。。
